Thackeray fue el sexto hijo de William Makepeace Thackeray (1749–1813) y su esposa Amelia Webb, nieto de Thomas Thackeray (1693–1760), director de Harrow School, y tío de William Makepeace Thackeray, el novelista. Educado en Pembroke College, Cambridge, fue cura de Broxbourne, Hertfordshire.

Thackeray se casó en 1829 con Mary Ann Shakespear (fallecida en 1851), hija de John Shakespear. Sus hijos incluyeron a Francis St. John Thackeray (1832–1907), y Edward Talbot Thackeray. Su hija Mary Augusta Thackeray recibió un álbum de dibujos sobre Bluebeard de William Makepeace Thackeray, su primo hermano, en 1841.
